OH NOOOOOO. Basically, below is a summary of the timing Kotori has for her 'canon' concerning her eventual set of twins. Upon entering the DR, she's already a month along in fact. Oh dear.
EDIT: Now that it's been over eight months since that time, the babies--twins, actually--have been born already. More precisely, they were born around the 20th of November! Awww.
So the short of it is that Kotori's AU has a few changes. As the profile states, she's travelling alone with the Barians. She's also an adult woman with a perfectly steady head on her shoulders and is more than able to make her own decisions.
Which include getting Alit in the same tent.
Now, Kotori's not stupid--they used protection, whether or not Alit was even familiar with it (spoilers, he wasn't, but it was Kotori's first time too so). But ALAS.
Protection failed them--
Perhaps a week after Misael's arrival in the region, Kotori was impregnated. Now, neither of them realized this however, and while it was indeed with twins--something that would have been showing as early as 5 weeks--she wasn't exactly a twig either. Kotori has a lot of muscle and weight to her from constant travel and training pokemon, and actually didn't notice anything for quite some time.
This is helped by the fact that time is extended between the events of the series--she travels with the Barians for a total of 14 weeks--she became pregnant on the second week in, making her twelve weeks along when they left. In the month that followed, she obviously became suspicious of things however, and got a test.
Sixteen weeks in, she makes plans to reunite with Astral due to a serious of miscommunications causing issue, and when she finally does reunite a full six weeks later, they end up boarding Astral's ship with plenty of supplies for what's going to be a fairly long trip through the Ruined World in search of the path to the Barian World. Hey she's only... Five and a half months in right. No big deal...
By the time Astral and Yuuma face Vector, she's a fair bit farther along than five months. Try nearing eight, with only two weeks short the number.
Needless to say the return trip was shorter than the trip to get there--it helped that they now had a direct route that didn't rely on looking for marker after marker in a world without the laws of physics. Around this time, she's eight months in--and during the remaining weeks between then and when she enters labor, the team finds Durbe ('Nasch' as they know him), and have him join their travels until the babies are born. He remains with them for about three weeks after this--after which point they get number 44.
